I have had my wheels replaced under warranty due to the spokes being rusty and the first ride back from the dealers the bike seemed to be vibrating more. I am not sure if it is in my mind but I took the bike out again the other day and just looked at my right hand as i rode along looking at the vibration.I am sure that i could feel more vibration through the right foot peg as well.

Any ideas would be appreciated as to what might be causing this.

Check that they’ve balanced the wheels, they didn’t do mine when mine were changed

Take it back as soon as you can I'd say. If you continue to ride 'just to be sure' there really is a problem and it's not in your head, then you may risk the dealer claiming that it's something you have done that has caused the issue.
