Advise needed on running prob please

Full story is, battery was getting a bit dire stating my 2011 tc R1200GS so went for an oddesey as i do a fair few short journeys (10 miles) so want to makesure i have plenty of cranking power.
Battery arrives and fitted no problem, done the TPS reset but now when shes cold the bike runs lumpy at tick over revs rising and falling like its trying to stall but then catching itself but if i ride off on her the revs wont drop below 3000rpm when i try to change gear, almost as if the throttle is stuck, when ii close the throttle the revs wont drop, do a couple of miles then it sorts itself out and runs no problem apart from back popping through the exhaust every time i throttle back, though to be fair it did do this a bit before.

I checked the tank breather was not kinked and i did a second tps reset but the bike is just the same. Have i done something unwittingly to the bike? or is there something i need to do or has it got to go into the dealers to be sorted?, I never had any problem apart from the odd popping from the exhaust before i changed the battery.

Any suggestions or advise please.
P.s I have done 200 miles since i changed the battery.
 
check that the throttle cables are both seated at the throttle bodies.
 
Check connections on primary coils.

If it's only when cold, check the secondaries.

Go for a short run with engine popping. Compare temperature of exhaust headers. Swap primary coils and see if the cold side swaps. If I primary is failing its likely the partner will be along soon to do the same. If you have the old black coils and they smell electrical hot - they are failing. The new stainless case type is tougher.

Check the plastic covers over the throttle cams aren't fouling.
 
Right will give it a go, i checked cables no problems, will check out the coils next, i noticed that they are the black type.
I take it its just coincidence then that this problem has has developed at the same time i changed the battery and the two are not related?

I gave up trying to fix it myself and booked it into a dealer, problem being it started to run correctly when i fired it up to take it in!!! anyway bike ran a treat no problem, dealers can't find anything wrong with it and it seems to be cured. I have used it a few times since i got it back and no problems, the only suggestion as too what it was causing it too play up was that before i changed the battery (it was dire and barely started the bike, the low voltage caused it to foul a plug?) I don't know but its okay at the moment so thanks for the sugestions guys and fingers crossed its going to run okay now, I'm off away for a couple of days on it and when i get back i am going to fit some new plugs just for piece of mind more than anything else.

My old black coils (1200) messed me about for weeks before they degraded enough to find the cause. Problem was both went down at pretty much the same time. So left-right swaps showed nothing useful.
Only clue was they smelled electrically hot like an overheating drill motor.

Thanks mate, I just did a 500 mile trip around the Lake District and back an she hasn't missed a beat, i did think I got a whiff of what you are talking about with the over heating electrical smell but it was only the once in a filling station and i couldn't be sure, but i will be definatley keeping a close eye or nose on it if it starts acting up again.

You'll only get that smell by literally pulling the coil & sniffing it. Both of my primaries went down together.
I replaced a perfectly good O2 sensor before I sorted it out.
