Traded in my '05 GS about 18 months ago for a v.low mileage '09 1200GS SE. Loved my 05 to bits, it had Ohlins front and back, Akrapovic full race twin pipes and titanium headers, spare set of spokes with TKCs all a bit scruffy with the usual corroded fasteners, custom paint and went like stink, would spin up to the rev-limiter without batting an eyelid. Went all round eastern Europe, Balkans etc and never missed a beat (even when underwater in Romanian Danube).
The twin pipes caused an MOT fail (along with the leak from the rear Ohlin), and the SE just happened to be there when I was told the news so cut my losses and rode out with the SE. But really sorry to see the back of the '05.
Trouble is, the SE's engine sound like a bag of nails under throttle and just doesn't seem to want to rev in the same way. Has an Akrapovic on the back but standard headers and cat. Sounds exactly the same as my old HP2 Enduro with the Akro . . . bang and pop on feathered throttle, but that span up no problem. It feels like its got some sort of overweight flywheel. Its low speed fueling doesn't feel quite so great either. Its just been serviced and considered fine. Its my sixth GS, so all very disappointing.
It hasn't done 10k miles yet so may not be fully run in . . .any ideas?. . .
 
Try some headers on it.
My 07 was a different bike with an end can and headers, I also fitted a fuel advance thingy and it improved the low end fueling alot.

I'm beginning to think that the Akro headers etc made a bigger difference than I thought. The thing just seems strangulated.
 
My standard MY08 model GS is very nice engine wise and especially against the MY04's with full pipes etc. that we had/still have in the family - now they sounded like a bag of spanners, well one of them really did just before letting go at around 80mph on the motorway :(
