ECU repair

I have a 2009 F650GS twin and following an attempted theft the ECU went into an EWS fault and it seemed the only solution was to replace the ECU. This served me well for a year but now the mismatch between the various components seems to be coming back to haunt me in terms of various faults. So my question is, has anyone had success getting an ECU reprogrammed?
