Have sayed at the City Gate hotel in Vilnius, http://www.citygate.lt/hotel-vilnius-en/index.php, Was a few years ago but price was not to bad, rooms good as was breakfast, plenty of offroad parking just outside reception and an easy walk into town for plenty of places to eat. No bar but just get beer from reception if you cant be arsed doing the 5min walk into town..
Have a friend there who is a keen biker always willing to show you round the country or ride to the border if you need help. He has a collection of Ural & Dneper bikes as well.

Tallink Express Hotel next port. Recommended. Safe to park your bike and most rooms you have view over car-park. Quiet, 1k to city center and old town.
Buffet brekkie.

If you´re planning to go to Vilnius i would recommend you to go to Trakai. There is nice B+B just front of bridge to Castle. Can´t remember name though...
It´s a little pub/giftshop/b+b and front of the terrace it reads "Svyturys 1784"

In Vilnius if you can get in I recommend Domus Maria. Modest charges, but a wonderful former monastery in old town right next to the Gates of Dawn. Secure parking in gated courtyard surrounded by high buildings. All sights within walking distance.
A bit austere - dining room more like a refectory. Only lunch served on site (apart from breakfast of course) but no shortage of places to eat a few steps away. Not unlike staying in a smart boarding school, and used quite a lot for conferences etc.. Can be hard to locate, but from the marketplace, go uphill keeping left towards Gates of Dawn and just past Russian Church and gift shop the entrance is on the left in front of the big church you've almost collided with ! If you want on site bar, spa, all the frills and room service etc, however, look elsewhere.

I stayed there early June this year.

No worries chaps.. been there and now done it so all is cool.

To add a little back for any future reference...

In Vilnius - Stayed at the Ratonda Centrum Hotel. Decent place, modern, secure parking with friendly folks. 65 Euros.
Ten Minute walk to the old town.

In Tallinn - Stayed at the Tallink City Hotel. Again, fine and modern, 70 Euros, Secure Bike Parking (Note an additional charge)
Hassle Free and a good solution, nice spot.

All done via Booking.com
