.....the one on the top of the chrome clutch cover. Should it have a little rubber cover or a tube on it ? It looks very bare and prone to the weather.

It just looks like it should have a cover like the rubber ones on brake nipples, but who knows ?? Not me that's for sure
Anyway what about when I wash it ? Water in the clutch housing!!!

I'd wrap gaffa tape around it and then carefully seal the whole lot with silicone sealant to be on the safe side
But seriously, just put a rubber bleed nipple cap on and stop fretting. What's the chance of you ever getting it wet or dirty anyway?

Done 500 miles on it since I got it, so it'll get dirty.
