As a result of my recent trip I can recommend the following for comfortable accomodation, good value and all a traveller needs after a long day's ride. The most expensive was the Volkhov in Novgorod at about £47 a night inc. breakfast, cheapest the Baltpark at about £28 which is really astonishing value for this 6 storey tower with panoramic roof terrace. They were all booked either via their own websites or using Booking.com. and all took card payments
Frankfurt Oder - Gasthof Goldener Hahn - quiet yet just off the autobahn
Olsztyn - Pod Zamkiem - art deco style in the old town
Augustow - Hotel Logos - modern, considerate, lakeside views.
Vilnius - Domus Maria - legendary, austere, marvellous location
Rezekne - Kolonna Hotel - This place and the area deserve to be better known
Novgorod - Hotel Volkhov - grand style for peanuts and bang in the centre, dead easy to find.
Tartu - Aleksandri Hotel - exceptionally considerate and helpful
Riga - Baltpark - a longish walk (half hour) to the old town but much easier to get to and from.
Most of them have restaurants which will serve you anything from a teacake to a full meal any time between 11 am and 11 pm. All had wi-fi.
Staff at all were very helpful and spoke at least some English
All had good bike parking, some of them in lock up garages.
