Big flat spots.

My 89 100gs has just had the after market Y piece and tailpipe replaced with a collector box and original tailpipe. The bike now has a big wide flat spot which is particular bad in 5th gear, from 4 to 4.5 thousand rpm.
I'm hoping that this can be attributed to carburation issues and is not indicative of something else.
Any advice would be most welcome.
 
I'd check the needle position. They often run better with the needle a notch down with the y piece fitted but this will leave you running very weak with the standard collector fitted.
