Girl on a motorbike

Sorry to ask this but being new to Bmw ownership Im going to ask.a few.questions and see if I can get some answers before spending money.
Have a 2005 reg 1200gs non sevro brakes model with 36500 miles on it.
Recently replace Fpc been running fine.
Bit.colder this morning about 3 degrees went to start it up turned clicked almost fired up then nothing displayed DWA and an empty box on the dash.
Left it a few hours to warm up and about 3pm it fired up left it running to charge battery all seemed fine but DWA displayed again and it blew.a headlight bulb which I changed.
I had to ride about 45 miles mostly on motorways. Bike started fine no probs on tickover.
Rode about 30 miles and noticed a surge on a constant throttle as if it was being starved of fuel.
Stopped and topped up.
Bike sounded very rough almost as if it was running on one.cyclinder then.it would pick up and clear but sounded rough on tick over.
Question s would a flat battery cause this rough running or would the flat DWA batteries cause this ( done the search now know i will.have to change the DWA batteries, or hubby will)
No key fob with bike just put key in and go.
