My 99 1150gs start perfect but after a mile r so it starts to splutter and misses when I give it throttle can be perfect one minute and then starts to run like crap ( only sometimes ) I've changed the plugs air filter and fuel filter in the tank but still the same ,does anyone have any idea where I'd look next . .?

Take a look at the plugs.
I know that you have changed them but a look at the business end will tell you lots.

I'd be more inclined to think electrical if it's intermittent. However I had a similar issue which ended up being the link pipe inside the tank that joins the fuel pump to the filter. The filter itself could be the cause. For electrical issues think the hall sensor is most likely.
Vs missing and spluttering
I've checked the throttle cables and there sitting in perfect , plus I've changed the u hose that comes off the end of the filter to the fuel pump .the odd thing is that it runs perfect when cold ,tans all

as said mate, hall sensor or maybe a stick coil
its the pick up behind the bottom pulley,then the multi pug at the other end is up next to the alternator easy enough to change

Mine just did the same thing and turned out to be Hall sensors, budget around £ 200 if it is.
