Help needed with rough running 1100gs

Evening all.
I thought I'd throw this out to you all for feedback, in case I've overlooked something.
In the meantime, I'll go back out to the workshop, and continue trying different solutions.

I've just fitted a new gearebox to the 1100, and she now runs like a bag of nails, low, erratic idle, misfiring, backfiring, and really lumpy.
Taking her out for a ride, she struggles to pull away, give it plenty of revs, and it clears, the faster you go, the smoother the ride, slow down, and it's running all over the place.

Beforehand, there were no issues whatsoever. I've had the throttle bodies off, and the subframe flipped up to do this job. I did actually clean the TB's before re-assembly as well. Anyway, if anyone's got some suggestions, pop them down would you, I'm off to start dissasembling things again.

Although I have been caught out before by this - but remembered the photo! Not bad for 06.00am.....!

Such a simple thing, I would have thought it would have over-revved, but no.
