Lay up for 6 weeks, now runs like a pig. What first?

51 plate.
Run it every day to work and back, around 50 miles a day.
Always goes well, never any trouble.
Got to december, thought i'd train it in till christmas.
The bike lives outside, an its been hosing it down for months
Bought a new battery.
Fitted new battery.
The bike runs like a pig.
Idling rough, it sounds noisy.
Took it out for an italian tune up, and got it home after a ten/fifteen mile spirited ride.
Awful pulling away, cut out at idle, got it home put it on its centre stand.
This is where it got interesting.
The exhaust collector box got hotter and hotter till it glowed red, and started melting a hole in the rear tyre?
Running on one cylinder/ and jerkily running onto a rough two when revved up.
Got new plugs from Finns in Redhill.
Emptied the tank, and put 10 litres of fresh super.
Its the same.

Where do I go from here?

Check the left hand throttle cable hasn't been dislodged and is seated properly, very easily done when lifting the tank.

Been out and checked again.
Fiddled with it, and now the throttles open to max at same time.
Bike now running much better.
Can't believe it.
Positive vibes bro.
Update to follow.
