Have a weird problem. My 2000 GS was running beautifully. Fuel pump was a little noisy though. Went for a ride and a few minutes in, started to cough and backfire running like an absolute bag of nails. Got it home, no start. took the pump out to check the U shaped hose- all seemed good. The wiring on the HES looked crispy so replaced that as the tacho needle was bouncing still no start. Rechecked the timing, pulled the inspection covers from the camshafts and found that the Right cylinder timing chain was loose, the tensioner had collapsed into itself and the spring was missing from inside. Replaced the spring, ensuring the timing was 100% correct and still no start!! Back to basics, spark present, injectors firing still no start. Get the occasional cough like it wants to go but no joy! When I checked the fuel from the pump, it looks like it’s full of air, massively bubbly. Losing patience now

At the risk of repeating myself; you've had the tank off, check the cable seating by your right knee ...

CHECK the other side too AND make sure they have not pulled out of the throttle spliiter box as well

They should clack against the stops if you flick the throttle

Did you make sure and Click home all the connections

Where did you get the HES replacement from ?

Are you getting a decent spray from the injectors? When I had a similar problem, which turned out to be a split in the U pipe in the tank, I disconnected the fuel injectors and tested them achieving what I naively thought was a decent spray pattern. Further investigation revealed the split and it was only after replacing the U tube and repeating the spray test that I realised what a proper spray should be like.

Update: pulled the fuel hoses off to get the tank drained, realised that there was only a slow dribble coming out with ignition on. Rather than the solid gush I should get. Sprayed a little easy start in and she cracked off instantly! On the lookout for a pump if anyone has recommendations?

You can pick up very reasonably priced equivalents on ebay, Amazon etc. How closely did you inspect the'U' shaped pipe? They tend to fail internally and a cursory glance from the outside may not reveal all.
