On-off problems with spluttering/surging (could it be the Remus can and PC3)

My bike's been handling terribly this moring and yesterday, spluttering and surging in 1st and 2nd gear. I'm having to use my clutch loads to even out the throttle response. 1st gear feels powerless and changing up into 2nd at 3000rpm and the bike feels like its going to stall. Even on idle the needle is jumping up and down about 200rpm and I can feel the bike spluttering.

I fitted a Remus Y piece a year ago (but kept the standard can) and it ran well, with no problems at all. Fitted a Remus end can in July and got it dynoed and it was dangerously lean so fitted a Power Commander 3 (and K+N filter whilst there). Went straight away for a 2000 mile 10 day trip to France where it performed great until the last 2 days when it started to play up (put it down to bad fuel). Got back and noticed the bike being 'snatchy' in 1st but no more problems with surging and spluttering.

Got it serviced (18000 miles) and they couldn't find any problems. Rode home and it spluttered again again for 10 mins or so and then it vanished. It's been good as gold for the last 3 weeks of daily commuting and thrashing BUT yesterday that all changed again.

I'm beginning to think about taking the Remus can off and even the PC3.

Could it be bad fuel?
Any other ideas?

sounds a bit like mine was doing, rainbow's narrowed it down to something with the ignition coil, but mine is a twin spark and i'm not very technical to tell the difference.....

how does it pull higher up the rev range?
 
When I had the initial problem in France it was fine once I was thrashing it, so higher revs weren't an issue; it was at lower revs: 1000-3000. This morning it was better once I was going a bit (although you never get much chance riding in London) or screaming it in 1st.

I don't know if the bike is just more sensitive to poorer petrol now it's got the PC, K+N etc.
