Struggling to put tank back on GSA 1200

I had to take tank off bike to take it to get fuel pump problem sorted, thats ok now

However when I try to line up the tank allen screw fixing to the frame I am about 3 mm off both sides

Have taken tank off several times, but seems to sit well & no pipes, wires are in way

Any suggestions?

They all do that sir.
Just take it easy and try not to bugger the end of the threads up too much.
