On a cold morning, my 1150GS will stall without the fast idle during the first minute or so after starting. I do just get on and ride it, but it'll stall while I open/close the gate at the end of the driveway, or on the 1st to 2nd gearchange as I set off down the road. So I leave it on fast idle until I'm away and rolling.
The OP's experience sounds normal to me, I suspect the clunk is because these engines sound nasty when they run (even briefly) as a single.
