Take the petrol tank off and run the new cable along the same route. 
On my bike I have already re routed the top end so it wont rub on the handlebar.
You will need to rebalance the throttle bodies. I use a Twinmax which uses an electronic differential transducer so can be connected to the bike while you ride along. That allows you to fine tune the balance without disabling the low speed stepper motors.

If you're only replacing the main cable you don't have to balance the throttle bodies
