Bike ticks over then dies

Been out off roading this weekend yesterday had heavy fall put hole in the tank which was fixed with haroldite & tin foil so i could do the wombat today .
Today went over in Deep puddle but the bike started straight away then later cut out & would only tick over then die after a few seconds or as soon as the throttle was opened fiddled about changed the fule filtter then notice a wet conectin on left hand side just sticking out under the seat . took it apart dried it & the bike started missed fired a few times then seemed fine on the ride home it cut out again . I tried the above again but no joy it would start & die like before . Got it taken home & unloaded & it sarted again & run ok . Im a ment to be taking the bike to Spain at the end of the month to do the HUMM & would like to find out whats caused this as it may well happen agian & i dont want to let people down.
Any ideas ?
its a 1100gs 1999 no abs
I also have a external plastic fule filter & have removed the one in the tank as shown in steptoes thread i have had this setup for about 7 months & about 20000 miles with no problems

Taking a risk with a plastic fuel filter.The system works at about 40 psi and may crack plastic.
Look at whatever went underwater.Plug caps/HT lead for HV tracking.
Have you dislodged anything on the TBs?.Maybe worth a balance?.
Are the throttle cable OK?.
Water in fuel,try draining tank and fuel distribution.Clean injectors.
Sidestand switch OK?.
 
Ive had a few plastic filters with no problem & carry a spare but thanks for the advise ..The cables are both seated ok . The bike turns over always so its not the side sand swich i think . the bike went over on its right side so about half the bike ( & all of me ) went under water . Will probably drain the tank tomorow & put new fule in . The problem is it now running Ok but i could do with finding what the fault is/was as theres a good chance it will hapen again .

There’s only three reasons that a bike won’t run:

Mechanical
Fuel related
Electrical

You can dismiss mechanical as it runs OK when it runs.

Considering what you were doing, water in either the fuel or the electrics has got to be a candidate.

Drain ALL the fuel and replenish with fresh fuel. You won’t get the fuel out of the injector rails, so when you’ve done this try burning off as much fuel as you reasonably can.

Take the seat and tank off and have a good look at ALL electrical connections. Carefully pull them apart and examine for water ingress. Look at other connections on and around the engine like the injectors and the TPS (do you still have an exhaust sensor?). When you’ve done as many as you can see, spray WD40 on everything.

If it went down ...

... on the Right side then the throttle cable seating gremlin would be the first thing to check. Someone wil be along with a piccy soon :rob
 
Cables are seated ok . Ive drained the fuel & put fresh in today & cleaned the inside of the tank (Needed doing after Africa) ive cleaned & spayed with WD40 most of the electric junctions . Took the bike for a quick spin & seems ok but it did before to. Will take for a longer ride tomorow but would still like to find out what caused it. So please keep sujestions coming.
