What you need is some big lockable metal boxes attached to the side of the bike that you could put the panniers in keep them safe overnight.

Why the barrage of abuse and level of sarcastic drivel??
If the question is percieved as naive by the experts out there then why not use your opinion more productively?
Continue with the schoolyard mentality of pointless abuse if you wish but at least be somewhat subjective??

Your first question was: Do you remove vario panniers overnight?
Your second question was: Generally speaking, if the bike is left parked in a town centre do you think it's safe to leave the boxes on the bike overnight?
Your third question was: Whilst they're empty any potential scrotum isn't going to know this and may end up just ripping the things off.
Answers in the same order.
(1) Sometimes, yes.
(2) Sometimes / often, yes.
(3) That is a rhetorical question.
Now you (and others) may perceive those answers as not particularly helpful in the world of Tosserdom, so I will now take the trouble to expand:
(1) I cannot say too much more. If I perceive the need to remove my panniers (or do actually need my panniers separate) I do remove them. If I do not perceive the need, or do not need / want the panniers for some reason or another, I leave them on.
Nobody has ever tampered with them. That may of course be luck, who knows? I also keep a pound of butter in the fridge, to keep elephants away. It seems to work.
Carry out your own risk evaluation each time you stop... you and only you will know what to do.
(2) Again, not much more to say. In downtown Baghdad, central Paris, Mrs Miggins' B&B in Outerkyle-on-loch, leafy Devon, darkest Coventry, Lima city, Sclosswig-on-der-Oder..........??
They are all different... but oddly similar.
If someone, - who knows who - wants to steal or damage your panniers or bike (or you, for that matter) then they will. If they do not want to, they won't. It is that simple.

Re the inner bags, I will answer that, too. There are several schools of thought:
(a) BuMW - Expensive but some people like them.
(b) Third party versions. Cheaper and some people like them, too.
(c) Plastic bags. Various different sorts, from Harrod's finest, to Bejam's to black bin bags. Cheap (or free). Again, some people like them, too.
Some bods even fluctuate between (a) and (b) and (c) depending on circumstances. I know I do. What will you do?
