Back in the day, when you looked at lightweight 250's with crap suspension and big glass fibre boxes full of crap - yep they buggered the handling. However, in our 'real world' with a lard arse GS, I think you'd be hard pressed to feel the difference between a top box on the rack and a top box on the pillion seat. I've never experienced a bike less affected by luggage / pillions etc but a riding god, I am not.
I'd rather put the top box where God intended, making it easy to get on and off the bike and leaving the pillion space free for a roll bag (or a passenger if necessary).
But, each to their own...
