I have a mate who has a 2007 990 Super Duke with a FSH and 13000 miles on the clock (although he has only owned this for about six months) and he is having an intermittent problem with the gear selection. He is having difficulty going in or out of sixth gear but it also occasionally happens in all gears and apparently it is with the engine hot and cold.
this could be a characteristic and I know boxes get better with mileage but if not does anyone know if this is a known fault or easy fix before he takes it to his dealer for an expensive check.

My mate has a 2010 model of the same bike. He has done 30k without the issue you mention. Tell him to try the KTM forums as the only issue my pal had was with a waterpump and that was diagnosed through the forum
not much help but better than nothing

just a guess but, I would suspect that the clutch is not disengaging correctly, have a look at the clutch oil jet, its an easy fix, and makes a difference to the operation of the clutch.
 
Also check gear selector mine was too far round the spline made gearbox seem really bad changer too high !,
Moved it round and it smoothed the changes out changes

Also they are very fussy about clutch adjustment you can move the adjuster without upsetting engagement
