I'd appreciate your input on this one guys :) Here's the background.

My bike - 1999 R1100GS.

I've acquired an engine from an R1100S which I am in the process of swapping over, into my GS. It's mostly the same unit with some differences in things like alternator and clutch which I've dealt with, but more crucially the engine management unit (ECU) appears very slightly different.

The engine came with the full wiring loom and full fuel system, but I don't wish to strip these from my bike, it's a shed load of work to swap the loom. The main difference between the two ECU's is the number of connecing pins. See photos attached. The first one is the unit from my GS, the 2nd is the unit from the S engine. You can see 3 extra pins on the far right.

My 1st assumption is that these are something to do with ABS, although I don't know if the S bike was fitted with it. My second assumption is that it may have had a CAT and oxygen sensors on it, my bike certainly has no O2 sensors, and I don't think is has a CAT. Even if it did it won't do when I'm finished with it :D I'm thinking the following:

The main differences between the engines are compression ratio. The S engine's is higher. If I use my GS fuelling & ECU, will it struggle to deliver enough fuel to the S engine which may need more. If that's the case, it will then run lean and burn the valves out.

If the extra pins are just for the CAT & O2 sensors, it shouldn't make any difference running with the GS fuelling & ECU, should it?

Worst case scenario is that I have to fit the full wiring loom & fuelling system from the S engine but I'd really like to avoid that if possible.

Over to you guys, tell me what you think......

Your loom/bike not having a cat or lambda probe will see things differently.

it may default the motronic and run on "basic" fault mode.

sent you a PM

I've got an ECU from an 1100RT in the garage & it's got pins missing as well. My 1150 has the extra ones, so I'd start by trying it with the GS ECU. Start it & get it dyno'd to check the fuelling then, if it needs altering, consider a Powercommander. Sell the S loom & ECU on eBay & try to get some of your money back.
