I’m trading in my GS 1250 and sold the Vario top plate completely forgetting I’ve got a weekend coming up. I’ve still got side panniers but honestly not enough to fill 2. Is one lightly filled pannier going to affect the bike in any way?

Not enough for you to notice. Crack on. On the other hand, if you need to borrow a rear rack, complete with top plate, have a quick trip over the Forth and I'll loan you one.

No, when I go on the ferry I carry my 'grab bag, for the stay in a side pannier, which is a lot lighter than the other one. I have never felt a noticeable difference.

If I remember correctly the first 800GS back in the early 1980s only had one pannier on the non exhaust side as an official accessory

Similarly, Triumph only have a single soft pannier in their accessory range for the 1200 Scrambler.

Should be OK, but have a test ride and decide for yourself

I doubt very much that you’ll notice. It’s got to be easier than a sidecar…

Used to have just one (offside) on my 1150 all the time with stuff in it albeit not a load of weight. Easier /safer to filter with the near side missing .
