Morning all, I've just returned from a wet trip to Southern Ireland.
Whilst I was away on a couple of occasions I went to fill up and when I opened the petrol cap their was water on the top of the filler neck.

Does it need a new seal ?

No, the problem is that the drain hole is blocked. It can often be unblocked by passing a wire down through it. I had to take my filler cap off and work at it from both ends until it was unblocked.
 
What you need is a trombone cleaner. Seriously, it's a long flexible brush. People use them to clean out the blocked drain holes on MX5s, which is a common cause of roof leaks. They cost about seven quid.
 
No need to take anything off, in fact it's easier on the bike. A wee squirt and poke around the drain hole (just to the left of the drill bit) and soon you'll find WD40 all over your boots.

Just to give you a visual idea of what you're poking into:

It's the upper of the two "tubes" soldered onto the inside of the filler neck (the lower one isn't a tube; it's solid). As you can see, it bends and then winds around the filler hole, so you'll need something flexible to push into it. Mine was badly blocked, so I took it off and worked at the blockage from both ends until I cleared it. It took me about an hour of poking.
 
Take the assembly out of the tank and have a proper look at it, chances are the spot welds (combined with added rust) attaching the drain tube have totally blocked the pipe so no amount of 'rodding' will clear it but you might be lucky enough to clear enough rust to allow drainage.
The unit on my bike was over welded and nothing could get through so a replacement used filler from M/works sorted the problem.

Best not to let too much water into the tank...
 
I have found some of the blockages in the elbow if the fuel pump plate further down.
A stiff wire forced thru cleared it.
 
Syringe!... Small one... Suck all the shit out then pump some thin oil down it

I'm glad I found this thread after a quick search as I was having the same problem.
I used some plusgas and kept jiggling the straw till I could get a couple of drips appearing behind the foot peg then used low pressure on my airline and blew it out.
I'm going to spray it with wd40 once a week to keep it clear as my bike is my daily hack in all weathers.
