Rough running

Please Help, I've just started my 850GS after standing for some time (It was last started about two weeks ago). This time it started OK but runs very rough. There's also quite a smell of fuel and when taken for a run the it was surging and backfiring. The only thing I've done is to charge up the battery.

Anyone got any ideas?
 
Unleaded fuel can "go off" if it's been standing for a while, could also be a clogged injector. I'd get some fresh fuel in it and take it for a good run. A friends GSX ran like a bag of shite after a long layup it turned out to be a mouse nest in his airbox...True story and highly unlikely in yours but you never know?
 
did you use the accessory socket to charge the battery ? -

or did you lift the tank, and charge direct to the battery ? , if you lifted the tank, chances are you've dislodged the throttle cable on the R/H side, where it goes into the throttle body -

Classic dislodged throttle cable, Did you lift the tank to charge the battery?
