Running problems with Remus Viper

Hello All, I've just fitted a Remus Viper can and centre box to my 1995 1100 (K&N fitted but otherwise standard) and I am experiencing some running problems. :(
The bike is running flat from the first 1/4 turn of throttle but then surging like a crosser when you wind it on a bit more. Also when decelerating towards a stop the bike is cutting out. All this and various misfires have got me thinking that the bike needs to be set up on a Dyno.
Is this the norm for this set up? :nenau
The bike has not been used since the end of November so the old fuel may be causing some of the problems. I have ridden it for a few miles this morning. Would that of gotten rid of any gumming in the injectors?

Have you done a motronic/TPS reset ?

Pull fuse 5 (or whichever the Motronic fuse is on the 1100) for about a minute, and then replace.

Switch on ignition (do not start engine)

Fully open and close throttle twice.

Switch off ignition.

See if that makes any difference.

WOULD THIS WORK WHEN A REMUS IS ALREADY ATTACHED AND I AM CHANGING ORGINAL FILTER FOR A K&N
