So all along it was a flat battery.

Funnily enough it was charging as I checked when this problem first started. The problem of uneven running was caused by the debris getting in the bearings and making them very tight as well as misalignment. So the alternator was putting additional load on the engine. Weird I know. They changed the alternator and it seems to be all good.

Usually the alternator belt would be expected to squeal but glad its now sorted. Mine's an 08 with no odd symptoms but judging by the older bike corrosion issues, my alternator could well be heading the same way.
