Have bought a 2000 plate 1150GS, 48,000 on the clock. Its last service was in Nov 2012 when it had a full service including all oils and valve clearances. Since then its been sat in a garage most of the time and has done about 3500 miles only.

I'll be doing some fairly heavy mileage and want to get some servicing done now. I'm thinking it definetly needs an oil and filter change. Question is, is it worth doing gear box and axle oils?

Any other advice for a bike thats been garaged for so long?

yes
All fluids incluing brake fluid
Brake fluid is Hygroscopic, absorbs water, which it will have done over the years.

Also ensure that that brake lines have been replaced, prefereably with braided hoses.
There are kits out there or you could go to a local place that makes braided hoses
