I have not done this my self, but are we perhaps looking at the pistions for the pump?
If this is the case, perhaps the pistions are either stuck, or perhaps hard to push in due to hydraulic lock? Is the ABS unit completely disconnected without any type of blocking of the brake lines?
The pump is merely two pistions that are pushed in, pushing the brakefluids via a one way check valve and a return spring that push the pistion back out again. The exentric shaft mounted to the motor makes the pistions being pushed in one or the other....
All lines are disconnected and the ABS unit out of the bike. The small pistons do move. If you take a flat head screwdriver at 90 degrees and try and push them back its hard going vs going in at 45 degrees and pushing on the small piston head.
I can move them both back at the same time using circlip pliers but there is not enough space between the circlip pliers and the pistons to drop the shaft in.....totally frustrating.
Allen key in the little bearing. Put into position, the (gently) spin/rotate it around while pushing down (using the allen key). Those pushers will retract and the bearing will get in.
Put the boss off the pump on the chuck end of a 7mm drill ( * I think )
Make sure that port is clean AND the boss is clean too
a SMEAR of grease on the boss and you put it into the opening
then push and turn with a twist of the wrist and it should go in
It took a while to figure but after stripping a unit for the fourth time and deciding to junk the motor for a fiesta one I had become a dab hand at the refitting of that bush
I've not cleaned anything yet and will probably use brake cleaner.
@DrFarkoff - Typical I can never have the right drill size when I need one, but this is what I think you mean.
At the bottom I also see a small channel, is this for air to escape during the bleed process of the ABS?

@er-minio - nice idea but you lost me, those pushers take some force to move back and if you are refering to the small bearing at the bottom I'd probably damage it trying to even rotate it.
I pur the boss on to of an allen key, the pushed it sideways into the hole while making a circular motion slowly and gently.
It will catch on the pushers and fit in.
