F650GS - cut out at idle - please help!

Hi all,

As my bio says, I'm new to all this Adventure bike business. I've had sports bikes (jap and italian) for years but wanted to try a bit of a change so bought a 2000 F650GS Single. I also use this bike as a daily commuter so the reliability issues are a bit of a challenge.

I've looked around for responses to this issue and I've found a few but nothing that seems to be the issue I'm having so hopefully this is not a duplicate thread.

So, the issue:

About two weeks ago it was pouring with rain and I rode home on the GS. There were a couple of instances where I got big splashes of water from trucks across the front of the bike but no running issues at all at the time.

Next morning I set off to work as usual and all was fine - once the engine got up to temp I came to a line of traffic and stopped. I pulled the clutch and shut the throttle the engine returned to idle briefly and then cut out. I started it up again and set off - ran fine but again, next time I stopped it cut out at idle.

I work in the city centre of Bristol so by the time I got into the centre it was start stop all the time and at that time, every time I stopped the bike cut out but as long as I kept the revs on or load on the engine it would run as normal.

I found a post about the ECU needing the lights to have gone out before hitting the starter and that the throttle must be closed when you start the bike. I tried that the next day and all was fine. The day after, the problem was back. It only happens when the engine is up to operating temp though, when it's cold then it's fine.

I thought there may be some water in somewhere so I:
Removed air intake and checked filter - nothing
Removed spark plug (fine) and ran engine with a rag in the spark plug hole and nothing
Re-gapped the plug and put it back in
Checked the HT lead

Can't think of what woud be causing it? I took the ECU plug off and there was some corrosion on one pin which I cleaned up and put back.

Still have the issue but it's not every day. Also, it's not consistent, this morning it did it once but then was fine for the rest of the times I stopped.

My thoughts are now:
ECU?
Throttle position sensor?
Simple idle speed adjust?

Really not sure what it can be?

Also, I've noted there is water in the oil. I have the dirty looking mayo collecting in the top of the oil cap - I cleaned it out and a week later it's there again. Could this be causing it?

Any thoughts gladly appreciated?

Leave the ECU disconnected overnight.

Reconnect.
Ignition on, wait for lights to go out.
Open and close throttle twice fully.
Ignition off

Ignition on wait for light to go out.
Do not touch the throttle.
Start.
Let it tick over until fan kicks in.
Ignition off.

That should sort it.
When you start these bikes, wait for light to go out and do not touch the throttle.
 
Tried these steps this morning before riding in to work. So far so good, no stalling at all on way in.
