Before assuming you need to replace the clutch, are you sure the clutch cable is correctly adjusted ? Mine, a 1999 R1100GS was slipping at the top end of the rev range when accelerating hard but having correctly adjusted the cable it's been fine since last summer. You need to have some play on the front lever .

Why did you replace the Gear box? Mine makes a bad clatter noisy, only on deaccelaration in 1st gear, Its not slipping or any other issues, just the bad hard noisy, I can stop in 1st, have to stop in 2nd.
Please advice

I replaced the box because it was making clattering noises
inside the box but the gears and clutch still worked fine
i just didnt like the bag of nails sound. :)
