Why don't you try removing the gear linkage first to see if that cures your problem. Many have had similar issues to the ones you describe me included.

Do a search on this section and it'll be fairly straight forward, you may need a heater gun/haidrier to release the locktite but it's a fairly easy process.

Clean, inspect, relube and re-fit.
 
Similar problem

I don't know exactly which bike this thread relates to but I have worked on a bike with a very similar issue. The problem was that the input shaft front bearing had collapsed. There is no way of predicting when a bearing is going to let go when changing a clutch. It can feel perfectly ok (you can't visually inspect it because it's inside the gearbox).
