1100 wont run

I got my first 1100GS 6 months ago and it has intermittently died a few times usually within a few miles of starting out, although it has 106,000 miles it runs really well when it does run...!! I took a chance and headed to the French Alps on it a couple of weeks ago and for ten days , 2000 miles in sun, hail and snow showers it ran sweet as anything, amazingly the day after i got back it wouldnt start and has not been running reliabily since. It usually starts up ok but then it sounds like an electrical connection breakdown and stops, start it up again only to do the same again and again. I found bad connection through the ignition switch but having by passed this it still wont run right, sometimes by fiddling with wiring and connector blocks it will keep resetting when you can hear the fuel pump cut in and the injectors clicking and also the tacho needle move a bit and occasionaly a back fire... Anybody out there experienced these symptoms before..?? Much appreciate any thoughts to get me back on the bumpy irish roads
PS:It also has the by the sounds of it the same clutch/gearbox rattle and i have been told it is the the clutch arm rattling against the housing, and if you engage it and dis-engage it a few times you can get it to disappear ,
but also a noisy gearbox bearing which didnt get any worse after 2000miles of french thrashing...!
