Running Lumpy

Please could someone help me with my r1200gs 04 running very lumpy on tick over. Sometimes it is so bad the engine cuts out. I have searched the forum and found all the usual stuff like water in the fuel pump and none of this is the culprit. I have noticed it get much worse the lower the fuel gets and smooths out after I have filled up. Yet this may be a red herring cuz the engine may be warmer or something. I also know I have the old software on the Canbus because my ZUMO often switches off after starting so I am wondering if this has anything to do with it? I am at a complete loss :nenau as to a cause / solution.
 
Check the stepper motor connections are ok, these are the large horizontal connectors of the throttle bodies.
Could be a temp sensor faulty, which is more likely to be the cause....... Have you balanced the throttles lately....
 
I have checked the connectors and they all seem ok. Is balancing the throttles something that is easy to do? And next question is how?
 
My `o6 GS had a habbit of running rough-- traced to spark plugs. New set cured the problem.
 
Could be fuel starvation due to a blocked fuel tank air vent:nenau . Try releasing the fuel cap when she runs rough, if that smooths her out you have a blocked vent.
